Allergic to Organic eggs?

Is there a likely reason that my 11 year old son demonstrates an allergy to only organic, fresh eggs, but not to store bought eggs? He does not have symptoms to organic eggs when used as recipe components (ie fully cooked eggs) but only to partially cooked fresh eggs. We have 30 chickens that lay daily and are essentially free range and eat the vegetable compost we produce.

My older son (15) too seems bothered by these same eggs (gastro-issues) but again, not to store bought eggs. The other 4 members of our household have no symptoms/issues.

So, what occurs to an egg during homogenization that is likely eliminating the "fresh" egg culprit?

The pasteurization process is designed to kill that bacteria among others, but I'm not sure if non-organic commercial chicken farms use the process... oops, looks like it is used, or can be used on commercially sold eggs: http://ow.ly/L7YP

I am allergic to eggs, chicken eggs for sure, and cannot even get flu shots that are produced using chicken embryos without getting a severe allergic reaction all over my body (to the extent that I can barely move my joints or walk after getting a flu shot, it's that bad). When I eat eggs I get sick from them: nausea, diarrhea, stomach & abdominal pains, etc, so I really have to avoid them & the foods that contain them. The longest I can go eating eggs is like a day before my insides fall apart from them. It's that bad.

Make sure your eggs aren't contaminated because you may be getting fooled by a nasty bug rather then an actual egg allergy (but it could be egg allergy also, it does happen in people, I know from personal experience).
