Is the cycle of A/C drugs enough for my situation?

I am a 40 year old female with no history of breast cancer.  I was diagnosed with moderately differentiated invasive ductal adenocarcinoma of the left breast 2.0cm in greatest dimension.  On my first visit to the breast surgeon, he performed a needle biopsy and it came back clean.  He did however go on to perform the lumpectomy 4 days later, because of the jagged look of the mass.  The mass was indeed cancerous.  I opted to stay with the lumpectomy.  He went back in at a later date for a wider excision and the sentinel node mapping.  5 of my lymph nodes were taken and at the time were all considered negative.  Upon further stains later, 2 of the nodes were found to contain micro metases.  

My question is?  They have recommended 4 cycles of A/C, radiation to the breast and armpit, and then the tomoxifen.  At an earlier date, they had discussed a further round of chemo of Taxan because of the micro metases.  Now they have come back and said that I no longer "fit" the protocol.  This is making me crazy.  I understand the potential side effects of this drug, but I want to be sure that I am doing the right thing.  Is it a drug that a physician can go off protocol with?
