Well, your always going to have to deal with problems when you let a feral cat wander into your home (I always do!).
first, can you get a product called;
"Nature's Miracle"
from the pet store? Regular cleaners won't work on cat pee/spray. This product will remove the pee smell totally.
Your going to have to decide if helping this feral cat is worth the problems the cat is causing to you and your softer cat. Sometimes it just doesn't work out. You don't want to make your softer, friendly house cat so unhappy that this cat runs away!

My cat is too soft by nature.The wild cames at our home and beats my cat too badly.It feels me too bad.Now I start giving food to the wild cat. The wild cat makes toilet in our.He urinates in the kitchen also.The bad smell we cannot tolerate.Even my cat becomes anxious ,and runs out of home.As becoming the wild cat pet the pet,will my cat leaves house ? It sounds like it's a dominance/territory issue. Usually you have to let them work it out, but if it's getting that violent, its a problem.
Are those both indoor/house cats? If so, then the first thing you do is make sure you give them equal attention. When you pet one, be sure to pet the other in the same way. This avoids any jealousy issues.
If its just a territory issue, you may want to give the aggressive cat kitty's own room. This would be a room the other cat doesn't go into. It might give him the emotional security he needs to make the wilder cat feel he's got his own piece of uncontested territory.
Make sure they're both fixed/neutered. This helps a lot with the aggressive tendencies. I'd also suggest feeding them seperately. Fighting over food is a common problem between house cats and dogs, even if they're eating from separate plates. Just seeing the other cat being fed can create hostility.
