I've only been with one girl sexually and before we were together I got tested at a clinic for STDs. She's only been with me, she went to a clinic and was diagnosed with Chlamydia she's 16 is there anyway she could of contracted it besides through any sexual actions?

Nope, there is no other way.

I wonder if you had a false negative when you tested, or if she had a false positive now.  If that's not the case - and you can find out by testing, which is VERY important for you to do - then someone had to have sex with someone else.
