Persistent Chlamydia despite abstinence

Around 11 months ago, I had unprotected sex with my first partner.

I felt symptoms such as yellowish green discharge, sour smell, pain during urination, and spotting before period 3 weeks later and went for a test 10 months ago.

I was diagnosed with Chlamydia from a cervix swab and a pee sample and was given two doses of azithromycin, which my partner and I both took. We then separated and I practiced abstinence since.

After 1.5 months, I went back for a re-diagnosis and was told that I am still testing positive for chlamydia. (I asked my ex if he still had it and apparently his re-diagnosis came back negative).

I was then put on 7 days of doxycycline, which I took without missing a single day. I waited for around 3 weeks before going back for a re-diagnosis and the results came back negative.

Around 4 months after my taking doxycycline, I started to see symptoms again, such as spotting, green discharge, clumpy discharge, and sour smell. This was 9 months into abstinence as I have not had sexual relationships with anyone since the first test.

I went to Planned Parenthood to get another pee sample taken and I am not sure exactly what the nurse did, but she looked at some things beneath the microscope and told me that she doesn't see chlamydia on some discharge she gathered from the speculum that she put in me and that spotting, smelly discharge, green discharge, and lower abdominal pain could just be premenstrual signs. (although I have had these symptoms for around 2 weeks now and my period hasn't been regular and have yet to come in the last month and a half).

I was wondering..
Is it possible to really have chlamydia in my gut that is reinfecting me even after I got treated with azithromycin and doxycycline?  
Is there such a thing as an incurable strain of chlamydia? (I am very scared because neither anti-bacterial worked and they are supposed to have 95-98% success rate)
Could what my previous tests claim to be chlamydia actually be trichomoniasis?

Please help as I am anxiously waiting for the pee test to come back (had this test 7 days ago) but am pretty sure the green discharge and the smell are not normal. I am also experiencing discomfort in the right region next to my belly button and down.
