doxycycline

I've just been diagnosed with chlamydia but have been with the same sexual partner for five years.  

Three years ago, we were both on doxycycline for 2 months as a malaria prophylaxis.  Does this mean that I have contracted chlamydia in the past three years, or is there a chance it could have resisted 60 days worth of antibiotics?

It is most likely a recent infection.
