My grandmother was diagnosed with hypersensitivity pneumonitis she is 75 years old and has owned birds for over 10 years.  The doctor said she must get rid of the birds and he doesn't understand why they allow the sale of birds since there are the cause of so many chronic breathing illness.  Since I will be caring for the birds will I contract a chronic breathing disorder over time.

Given your grandmother's experience, there is a good chance that you will develop the same condition.  The diagnosis of hypersensitivity pneumonitis suggests an allergic process, but keep in mind, birds can also transmit infectious diseases, such as psittacosis.
