Pain continues after tooth was rebuilt

I had two molars top left rebuilt at the end of August.  Within one week I was back at my dentist because one of the teeth was too large.  I was in extreme shooting pain each time I bit down, and especially while sleeping since I clench/grind.  The pain would wake me.  My dentist lowered the tooth height, and I thought I was all set.  The pain continued, I believed because the tooth was still too high up in my mouth.  I went back and the dentist lowered the tooth more.  I still do not have my original "bite" when my mouth is closed.  If I use those teeth to eat, I get shooting pain.  I have an aching pain in those teeth that has not gone away.  There is no swelling.  Is it possible that I somehow bruised that area when I kept accidentally biting down on it?  Should I go back yet again to have the tooth brought down some more?

If the bite is still 'off' then you must have it corrected. Secondly it is unacceptable to have that type of discomfort when you bite down. I do not know what type of buildup you have but I would certainly have the teeth checked for the possibility of needing root canal therapy.

Does the pain travel up and down both jaws and stay around in front of the ear or in the temple, or does it just happen when you bite and go away?

The pain is when I bite.  It is a serious shooting pain though.  I have not had it travel in the jaw or into my temples.  
It might just cure my clenching while I sleep since I'm semiconscious of it while sleeping now. :)
Seriously, I know I need to fix it, I'm just not sure how.

I would recommend going back and having the bite examined for further high spots.  The dentist can do some tests to check on the status of the nerve, and possibly advise you further.  If you do clench and grind, it might be best to consider an occlusal nightguard or NTI type of device.
