Sorry, I'm not familiar with perioprotect.  From the official company website, it seems to be a tray or delivery system that is used to localize antibiotics or other medications to the sulcus area.

Antibiotics that are used in dentistry for the control of periodontitis are used primarily to stop the inflammatory process that causes the destruction of bone.

It should help improve your condition even if you smoke but with the smoking, you run the risk of having a recurring problem.  I would recommend tobacco cessation.

Ultimately though, your dentist has seen and evaluated your condition.  He is in the best position to make a recommendation as to the proper treatment for your oral health.
