Discoloration on penis

Hello,
I am 31 year old male.  I have been wearing proctection during sex.  I recently had red spots appear on my penis.  The size of nickles.  I went to a urologist who said that I had an infection.  He then prescribed antibiotics and gentmenicin cream.  The spots went away after a couple of weeks.  2 months later, at night, I had masturbated and woke up the next morning with the same spots reappearing in the same locations.  One on my glans (glands) on the top of the penis, one spot is under the glans (glands) at the bottom of penis and one small red spot by the tip.  They didnt burn or hurt.  I went back to the doctor and he gave me the cream again.  Again it went away...almost.  My penis now has dark discolorations in the place of the red spots.  It has been over a month and doesnt seem like they are fading away.  What can I do to correct this.  This is very depressing and is making me insecure.

This sounds like irritation, not infection, and not an STD.  After an irritation goes away, it may leave a discoloration that lasts a few week,s but it does not stay forever.  At this point I suggest you ignore the spots and do nothing.  If the spots or rash are still there in one month, you can show it to a skin doctor.
