What have I got and how should I fix it?

On Nov 15th 2005, I made a very bad judgmental call by giving unprotected anal sex to a female who assured me that she was STD free. A week later I felt discomfort in my urethra and the tip of penis became sensitive. No discharge from penis at anytime. Also noticed a small round sore (about quarter inch diameter) at the corona of the penis. The surface of the skin was slightly raised, grey in colour with no pain and without any discharge. Felt slight discomfort pissing.

On 22nd Nov, Doctor gave me a shot of penicillin and prescribed Doxycycline Hyclate 100mg. 1 tab twice a day for 10 days. Also sent me for blood test on 23rd Nov which he said was fine. During this time sensitivity of the penis went away but felt slight discomfort in urethra and inconsistent light pain in the lower right of pelvic area.

2 days after I finished these tablets, I felt the tip of penis getting sensitive again, discomfort in urethra and when seated for long, a mild burning sensation around my rectum. Inconsistent light pain in the lower pelvic returned. No change with sore.

Went to see a doctor who prescribed me 4x Clarithromycin 250mg all at once on first day and then 2 x Noroxin 400mg taken together once a day for 3 days.

Also did second blood test 5 weeks after the event.
Everything came back negative i.e. HIV, Herpes,
Syphillis and other STDs.

7weeks from event, the sore has not changed in color or size. Doctor now prescribes antifungal cream (VIADERM-K) together with dosage of Clarithromycin and noroxin. Occasionally feel the sensitivity at the tip of the penis and the light pain in lower pelvic area. Rectum still feels dry and itchy after passing stool.Area between buttocks around rectum feels moist.

Two days back saw slight redness on another part of the corona. Is another sore coming?
What did I contract? I am told STD would have been treated by now. Should I be still concerned despite the negative blood test?
How long will it take for the sore to heal fully? Sore does not look like pic of chancre I saw as it does not have the shallow feature. This is slightly raised.
Can I have sex or should I wait until it is healed fully?
Does the liver get affected by these virus/bacteria as well.

Could it be bacteria/virus/worm around my rectum and intestine?

What sort of treatment I should go for now that the symptoms are persistent?

For a few days I have had these little white bumps in the back of my throat. When I feel my throat from the outside I can feel the bumps. When i'm just sitting down I feel as if it is really prickly and just poking my throat..(it's not on my tonsils). When I looked in the mirror I saw the little white bumps everywhere at the back..they hurt when I eat salty food. When I am laying down they really bother me. Why is this happening and what should I do.. I know this is not strep throat..is it cancer??

Based on your description, I doubt that you have anything wrong at all, other than irritation from anal penetration plus persistent anxiety.  If you get another sore, show it to a doctor.  If you want even more reassurance, get a herpes 2 blood test in 3 months, though your description doesn't sound like herpes.  Since the doctor who saw you didn't think it was herpes either, I think sex is all right.  You should, of course, use a condom.
