Dog with kenel cough very lethargic

My vet diagnosed kennel cough yeterday in my 9 month old dog just adopted from a shelter. She was started on antibiotics.Today she is very lethargic and sleeping most of the time. Refused food today and I am very concerned
I have read many topics on this but I don't see anything about the dog being so lethargic and not eating. She also refuses to let me open her mouth to give her the pill.I have it inside a pill pocket

Any help will be appreciated

Thank you for your help,She was eating fine until I gave her the antibiotics but she does  have  normal stool My great concern is she was drinking plenty of water before and now nothing

I will call the vet first thing tomorow morning.He didn't tell what the underlying organism was

The dog was given the vaccine at the shelter but I understand they can still get it

She is only about 9 months old so I feel terrible that this has happened right after only being spayed on the 22nd Oct

The vet told me that he had seen another dog the same morning with kennel cough from the same shelter

Although the illness has an innocuous name like "kennel cough", it is actually quite serious.  I'm not at all surprised to hear the poor thing isn't hungry.  Did that happen suddenly when she began the antibiotics?  If so, you need to report the symptoms to your vet ASAP as she may be allergic to the medication.  The not eating is probably related to that, so you can try pilling her with acidopholus in the meantime.  If nothing else, it won't hurt her and should ward off antibiotic-related diarrhea.

Did the vet say what the underlying organism was, like mycoplasma or bordatella?
