I have the same insomnia issue for ALL milk products, including whey, casein, milk, cream, ice cream, yogurt, and cheese. The more I eat of these, the less sleep I get. People need to start facing the fact that everyone's body chemistry is different, and different substances have various effects. You simply must experiment with what you are eating to discover what is causing a problem. It took me over a year to discover that my insomnia was caused by milk products. I just didn't suspect it until I had finally eliminated everything but yogurt. Then when I pinned it down, I experimented with every other milk product and got the same result. It's not stress, not some other health issue, not protein, not lactose, it's milk!! Of course, most people have no issue with it.

Protein and a certain amount of fats help with your energy needs but too much can disrupt your sleeping patterns. Excess amounts of protein and fats can also cause weight gain, especially if you are inactive. Extra pounds can lead to problems with insomnia. A low-fat diet that meets your protein needs along with regular physical activity avoids sleeping difficulties.

Many protein foods, including meat, poultry, fish and dairy products, contain saturated fats. Protein may also block the activity of serotonin, a neurotransmitter that helps you relax and sleep. Protein foods help provide you with energy and mental alertness but too much protein and fats from protein can keep you awake. Insomnia may also result from eating these and other foods late at night.

Protein releases amino acids into your bloodstream after digestion. A high amount of protein promotes the amino acid tyrosine. Tyrosine enters the bloodstream and travels to the brain, where it increases the production of neurotransmitters, including dopamine, epinephrine and norepinephrine. These brain chemicals boost your energy levels.

Too much protein intake, may have a rebound effect and interfere with sleep, especially if he eats protein foods later in the day or at night. If you suspect protein and fats are keeping you awake, change your eating patterns. Consume lean meats with all visible fat trimmed off and skinless poultry. Switch to low-fat or nonfat dairy products. Add more fruit, vegetables and grains, such as whole grain bread and pasta, high-fiber cereal, rice and nuts to your diet. Grains contain carbohydrates, which help the amino acid tryptophan reach the brain. Tryptophan converts to serotonin to help you relax and sleep.

Have you checked the lable? chocolate contains caffeine and Theobromine
Theobromine has a similar effect like caffeine.

You don't mention if you take Isolate or concentrate!
I suggest using concentrate!

Whey protein concentrate, NOT protein isolates
Protein isolates are proteins stripped away from their nutritional cofactors. There are three problems with that...
All isolates are exposed to acid processing.
Your body cannot assimilate proteins in isolated form.
Due to over-processing, isolates are deficient in key amino acids and nutritional cofactors.
Sweetened naturally, NOT artificially, and low carb
Most whey products are artificially sweetened making them useless if you have sugar sensitivities, or just don't want to put artificial sweeteners or flavors into your body.
Your whey should be low glycemic, low carb and should not contain any artificial sweeteners, sugar alcohol, glycerin, fructose, sugar or gluten.
Maximum biological value, NOT compromised or damaged
Most whey proteins provide some benefit. But, due to the ingredients, the source of the whey, the concentration of beneficial nutrients, or the type of processing, many whey products simply don't deliver what they promise.
You want whey that's guaranteed to retain its maximum biological value -- one with all the key amino acids, cofactors and beneficial micronutrients present and intact rather than compromised or damaged, and not missing any amino acids or essential nutrients.
Easy to Digest, NOT Causing Digestive Stress
Many whey products contain long-chain fatty acids which are hard to digest and require bile acids to absorb.
You want a whey protein powder with medium chain triglycerides (MCT). These are easily absorbed, digested quickly, and utilized as energy without causing digestive stress.
Ideally, you want a product in which the MCT come from the best source of all -- coconut oil.
Free from Toxic Heavy Metals or at Such Low Levels NOT to be a Health Risk
Many protein powders both whey and non-whey could contain dangerous levels of heavy metals like mercury, lead, cadmium, and arsenic.
A recent Consumer Reports' evaluation showed some leading brands of protein powders exceeded United States Pharmacopoeia's (USP) recommended safety limits for certain heavy metals.
You want to avoid these products at all costs because any high concentration of heavy metals taken over time could lead to serious health consequences.
I use NutraBio! google NutraBio and look for Whey Protein Concentrate

I have also identified whey protein shake as the source of my insomnia.

This isn't just if i take it at night time, if i have ONE scoop with my cereal in the morning i have a restless and sleepless night. This is every single time, without fail, no exceptions. I have done much experimenting to make absolutely sure that it was defnitely the whey and i am now 100% sure.

I thought maybe if i tried different brands, types, flavours etc. it might stop but to no avail. I have tried flavourless and isolate with no change. I can take whey for 2 weeks straight with constant insomnia then if i switch to hemp protein for one day i sleep like a baby.

I have found  a few other threads online with people describing similar problems but not a vast number to be honest. Why does whey affect a small number of people like this??

Protein supplements don't cause insomnia any more than any other protein source does. There are several things that lifters do that can cause sleeping issues. For one, cutting calories/carbs can cause insomnia through elevations in noradrenalin. Starting a new routine after a layoff or one that is simply more intense than can also cause difficulty sleeping through the night. Its a type of short term over training with alterations in cortisol and catecholamines
You can buy melatonin (natural supplement) to help you sleep.
