Your deep breaths is a symptom due to your lung condition.
You might need to diagnose properly how you got pneumonia and go for proper cure.
Go for a CT scan and MRI
Chest specialist will be helpful. We advise you to avoid all irritants and allergens.
By doppler ultrasonography your clots can be found out.
Go for a diagnosis of DVT(Deep vein thrombosis) if you doubt that. Did you have any accident, injury or surgery?
Take all precautions for clots and DVT .

I am not sure what physical state you are in now, but it is very related to your cardiovascular health. If your doc sais you are fine and are able to do some exercise then get your heart rate up as it will clear your lungs out allowing you to breath deeper.
I had to stop exercising after a surgery for 1 week and I felt I couldn't "get a deep breath". I went for a bike ride and Boom my lungs cleared out.
This is my personal knowledge and understanding of when one is unable to breath well. Of course only do exercise if your doctor allows it.
