Conjunctivitis

About 2 weeks ago, I came down with a virus.  Your basic sore throat, stuffy nose kind of thing.  Except it was a weird kind of sore throat.  On that little crescent of tissue before your tonsils, I had that same aching sensation you get when you bite your tongue.  Anyway, the day before all of this started, I got a horrible case of conjunctivitis.  Sometimes when I get a cold, one eye or the other will turn a little red, but goes away in a day or two.  Well, I went to the doctor and he said it was pinkeye and gave me some antibiotic drops (sulfa-something sodium).  They didn't work.  My eyes aren't all stuck shut in the morning anymore, but there is still some discharge at night.  They aren't red, but the eye with the discharge seems to alternate.  They are improving, though, for the most part.  Could this be part of the virus, or is there something else going on based on my other symptoms?  How much longer can I expect this to last?
