Severe Acid Reflux after EGD

Has anyone experienced this and if so what do you suggest. Im getting nowhere with my Gastro Dr.
I had a EGD and Colonoscopy on 01/02/2009, due to stomach pain and dirreaha. Colon was clean, biopsies normal, but they said I had Gastritis and IBS. After procedure I had a sore throat and when I ate I felt like everything I ate was choking me and then 5 days later I just had a sudden unset of heartburn and shortness of breath that has not went away.
I had a history of gastritis before and used to take Nexium several years ago but weened myself off because I felt it was giving me nervous disorders and headaches. I was recently put on Aciphex a few months ago when I started experiencing stomach pain and dirreaha but have come to the conclusion it is also posing side effects.
I have no prior experience of heartburn symptoms even with the prior stomach issues, and believe something went wrong in the EGD procedure that is causing these brand new symptoms. I went back to my doctor yesterday and he said no worries it is just acid reflux and wants me to double my Aciphex dosage. I can't sleep, work, or function, and even the nasty Aciphex is not working. My doctor is not taking me seriously and doubt he would ever admit that his procedure could cause these symptoms.
