Ask your doc to run some stool samples (to start) to check for the presence of any unwarranted 'critters.' You may also want to consider/look over any meds you might be taking to see if they could cause the problem.
Check your diet and see if there are any foods that seem to make the situation better or worse. If you've been on any medications or antibiotics lately, you may want to consider taking some probiotics to see if they help the situation at all.
You may also want to request a colonoscopy depending on how long this has been going on.
Yellow stools can also come from gallbladder related issues, however the pain associated with that is typically upper right quandrant.
