Sounds to me that your probelms are all located in your oral cavity and Larynx.
I would suggest making an appointment to see an Otolaryngolist for help with this.

12 weeks is conclusive for Hiv.There was no need to take that 17 week test.You have already ruled out Hiv 100%.When you collect your Negative result at the end of the week i would forget all about Hiv and move on with your life.

Ganciclovir is normally used in people who are severely immunocomprimised.
It is something that your doctor will prescribe for you, not something that you would usually request.
I would consult a Pharmacist as well as your Doctor before taking any medication.
One more thing to add..
This has been going on now for 4 months +
First and fore-most - you have posted in the HIV forum, so I will answer your question with direct reference to HIV.
If you tested negative for HIV at 12 weeks, then you are NOT infected with the virus.
You made no reference to any protection used during your threesome, so I will assume the worst case scenario - unprotected penetrative sex.
Assuming this partner has HIV - You have not accquired the virus from your exposure. Your wife will also have to test again at the 12 week mark for a conclusive result.
This 3some occured more than 3 months ago, so assuming you and your wife have not had any more incidents of unprotected sex with someone other than your current partner at this time, you can assume that you and your wife are BOTH HIV NEGATIVE.
The reason for this is because anybody who has a test at 3months+ from an exposure will have developed a detectable amount of HIV antibody by that time, so your results are accurate and conclusive. With explicit reference to your symptoms, they are NOT being caused by HIV. ARS symptoms can sometimes be an indicator, but only a test will confirm your status - so you are fine as you tested Negative.
With reference to your lesions, I would consult the advice of a Dermatologist and ask for some swabs/cultures to be taken from inside your mouth (assuming this hasnt already been done)
Touching briefly on your Thrush symptoms, Canosten DUO should which shouls be available from your Pharmacy should relieve these symptoms. Thrush is not always linked to sexual activity and is a very common condition.
...and finally - your question regarding your immune system vs HIV symptoms - Your test results cannot be misconstrued by your immune system - your test was conclusive/legitimate.
