Burning while urinating, tested neg for STIs & UTIs

I've tried to do a lot of searching before asking, but can't pin this down.

Background:
I had not had any type of sexual contact for 8 months.  Then, the week before Christmas, I had anal sex with a guy I didn't know when the condom broke.  I was the top and he said we should just continue -- he said "I'm clean..."  I now say "I'm stupid..."  I have not had sex with anyone since.  I will not ever have unprotected sex again!

After about 7 days, I noticed a burning sensation while urinating.  I went to my County's STI clinic.  The nurse thought that I had Chlamydia and had me take Doxycycline for 7 days.  The burning went away within a few days and I continued the course of Doxycycline.  When I called two weeks later for my results, I was negative for chlamydia, syphilis, and gonorrhea.

The burning returned later that week which was 4 weeks after sex.  I went to my doctor and she did a urine analysis.  I called yesterday and they said that nothing had grown in the culture so I didn't have any UTIs.

[I don't think it matters, but I have had a sore throat the last three days and I just tested positive for strep throat a few hours ago.]  I have also have little rash dots on my abdomen and a few other spots on my body, but I think that it's related to the strep.

I was also tested for HIV antibodies 12 days after to establish a baseline and again at 31 days; both negative.

I have a purple bruise line on the glans, but no bumps, blisters, or ulcers on or in my genital area.

Question:
Could the burning be caused by a herpes ulcer in my urethra?

Thanks again Grace.  I will talk to my doc on Friday again about the burning and see what she recommends.  She called today and told me that I am negative on the HIV RNA PCR test -- yeah!

no, penicillin isn't going to treat hardly anything genital.

follow up on this with your provider next friday while you are there.  No real reason to be seen again before then.

Are you talking about a blood test for HSV1 & 2?  I will plan on doing that at the 3 month point.

No one has done a prostate exam, but I am getting a routine physical exam next Friday.  I had never heard of prostatitis.  The burning is at the glans when I urinate.  I am now taking penicillin for my strep throat.  Would that take care of prostatitis or would I have to take something stronger like Cipro, etc.?

Many other things it could be before I'd suspect herpes. definitely cover your bases and get herpes testing done any time after 3 months ( only because the rates of hsv infection in gay males are really high for both hsv1 and hsv2 , not because your symptoms sound like herpes going on - make sense? ).  

Did they do a prostate exam to look for prostatitis?
