Sounds to me like you need more follow up with a headache specialist or neurologist. Did they do an MRI? Since it has happened again it would probably be wise to call and get an appointment for more follow up.
If they are migraines you may need a preventative medication, as well as one to take when you have the migraine.
There are migraines called "alarm clock" migraines because you wake up with them. Hope this helps some. Also in the health pages you can research migraine, that may help.

How are you? It is good that the tests and CT scan were all fine. If there was no trauma recently, then the cause could indeed be a primary headache such as migraine. Have this evaluated further by your doctor or have a referral to a neurologist for proper management. A headache diary will also help. You should write when the headaches occur and the activities you were doing before it happened. This will help your doctor in his evaluation. Preventive and abortive medications will also help.
