"Runners Knee", or anterior knee pain syndrome, patella-femoral syndrome, or chondromalacia patellae, is definitely related to patella tracking.  Several factors may be contributing to your relapse.
First, you must keep up with your quadriceps strengthening program, particularly for the Vastus Medialus Obliqus (VMO), this should become a life long habit.
Second, check your mechanics.  Do you have flat feet, or are you a pronator?  If so, are you using the proper shoes, or do you need an orthotic?
Finally, have you made any training errors, Have you increased your mileage too quickly, or doing too many hills?
Good Luck!
