Painful joints

In 1989 I had surgury on my thyroid to remove what appeared to be a lump in my throat.  I turned out that the lower left lobe of my thyroid had, as the surgeon put it,"died and dried up."  I have been on thyroid medication since.  I have been having a lot of joint pain especially in my hip joints. I exercise 2-3 times per week and experience more pain the next day with stiffness and soreness.  About six months ago I started to pass a lot of ammonia through my kidneys and my right kidney stays sore and aches.  I am presently taking Armour thyroid since changing from synthetic thyroid hormone. I am under the care of a doctor,DO. Can it be corrected with diet and natural supplements?  I suspect that I may also have a uric acid problem as well?  Can you help me?
