I am 37 years old and have been experiencing an persistent dull ache in my lower abdomen (sometimes radiating to my lower back) for several months. When the pain/feeling first began, I was taking clomid in order to try to conceive and attributed the pain to that drug, particularly because it seemed to start after ovulation and end when I got my period. I was on clomid for 6 months continually with no success in conceiving. I have now been off of clomid for approximately 4 months and now note that I am having the same symptoms (dull ache in lower abdomen and back, particularly after ovulation but sometimes throughout the cycle) thus I have concluded that there were not due to the clomid as I had originally thought and I am beginning to fear that the symptoms could indicate ovarian cancer. I have had several trans-vaginal ultrasounds and Drs. have never suggested ovarian cancer, however, I am not clear whether cancer can be undetected by ultrasound but still exist. I am suspected of having polycistic ovarian syndrome but this is still being explored. I also have one blocked fallopian tube.

When I was in my mid 20's I was also taking Clomid, I took it for about 5 years straight.  While I was taking clomid I did get cyst on my ovaries caused by the Clomid sex was very uncomfortable for me also.  It took about a year for me to feel like having sex after I stopped taking Clomid.  Hope your discomfort goes away without further problems.  Good Luck!
