I have been diagnosed with a cyst that is 4.9x3.02x4.60 cm in size. What should be the way forward for my treatment.

I don't have any more information. Have you researched the symptoms of ectopic pregnancy and how to definitively diagnose it?

I have not had an MRI done yet. Cyst was found during an ultrasound.

The doctor could not identify whether it was ectopic or cyst. I just had irregular periods so I went to see the doctor. My blood tests showed very low levels of bets hcg, so could not arrive at a conclusion.
I had a transvaginal ultrasound which showed the cyst. But whether it was ectopic or just a cyst could not be concluded.
Please shed some more light.

This is the first time I had an ultrasound and a cyst was diagnosed. So I haven't been able to check if the size has increased. Also the doctor said it might be an ectopic pregnancy. In that case, is surgery recommended?

Ectopic pregnancy is serious. So you're saying the radiologist could not tell if it was a cyst or an ectopic pregnancy? Do you have symptoms of ectopic pregnancy? Did you or your doctor do a pregnancy test? The urine one does not always show positive early on...not sure about the blood test. There is a medication they can give for ectopic pregnancy but it doesn't always work in which case surgery would be needed. It seems this all would have been explained to you.

That seems overkill to go for surgery at this point since the cyst does not look suspicious and is not that large. Was this your first ultrasound or did you have previous one(s) that showed this cyst? If a series of ultrasounds have shown that it has grown quite a bit in a short amount of time, then it may make sense to proceed to surgical removal.

Obviously, you do not want to undergo surgery unnecessarily. Not only that, far too many women lose an ovary when just the cyst should be removed (cystectomy). This can impair fertility as well as long-term health because a properly functioning "reproductive" system as well as endocrine system depends on both ovaries, both tubes, and the uterus. So removal of any one organ can disrupt the whole hormonal system. We need all our parts our whole lives for every aspect of health.

Doctor asked me to go for a surgery ASAP as it might interfere with the conception process later on. I am not really convinced to go for a surgery. I want to explore if there are any other methods. It is not cancerous as the tests showed.

Does the radiology report give you any information? Most cysts that size can be monitored with periodic ultrasounds since most cysts are benign and resolve on their own. What did your doctor tell you?
