Over pronation is when the foot or feet rolls inwards.
As well as the exercises your doctor told you to do, you can also get
Orthotic insoles. Because you have the over pronation as well as having felt pain in the metatarsals, you would more than likely benefit from full length insoles that support the arch and metatarsal. The will also help with any plantar fasciitis problem.
You can buy them from the pharmacy, possibly shoe shops and also off the web. If you do get some, make sure you get the right size for your feet and get good quality ones. The cheaper ones are, I found a false economy.
Be aware that you as you have this problem now, it may not improve for quite some time, if at all. Look after your feet.

the doc told me that it was over pronation due to wearing non-arched pt shoes for a year.Also he diagnosed that my arch muscles in the right foot are weak and although I don't have a flat foot he suggested doing some exercises to improve my foot arch.So hopefully I will improve my arch and start living the dream from next year. So often ppl post a question or concern - and we never hear from them again. I know this and for the most part accept it - however, especially when someone's condition is complex I find myself wondering about that person for days. It's just the medical "part" in me! :0)

Jemma is absolutely right - and as I said you should consult your PCP. I'm having a pain flare and my comment wasn't as descriptive as it should have been. Sorry.
I apologize if it sounded like I was diagnosing you - I wasn't and I can't. I should have explained the word Metatarsalgia. It's not a disease condition. It's like saying you have sciatica - the pain that runs down the back of your leg is referred to as sciatica - which is a symptom and not a diagnosis.
The term Metatarsalgia just describes pain and inflammation in the ball of the foot. It is often thought of as a symptom of other conditions, rather than as a specific disease - conditions such as tendonitis as Jemma suggested or other conditions, .
Again I'm sorry if I wasn't clear - and I will repeat what Jemma and I and said - please see your PCP (Primary Care Physician.)

Make an appointment to see your doctor to get the correct diagnosis and to find out that there is no breaks in any bones. It is more than likely what Tuck says, but may also have something to do with the tendons.
Make sure that you are wearing suitable and adequate footwear to support you feet and they fit well and do not put pressure on any of your toes or the large bone before your big toe. Pressure there and ill fitting shoes and boots can cause bunions.
If you are not able to see your doctor very soon, ask the pharmacist for advice with regard to getting insoles to wear to give you support. There are different types of insoles available. The best person to give you the advice to get the right ones would be your doctor or a physiotherapist.
Keep off the running and try and keep your weight off that foot until it is well healed.
If you have used the treadmill, doing so can cause that type of problem too, especially if you do not use appropriate footwear.

I think the pain you are referring to is called Metatarsalgia. It can come from ill fitting shoes or activities that involve running and jumping. It's not dangerous and may disappear with rest, ice and elevation but always check with your physician. It may become chronic if not treated promptly and properly.
My concern is the amount of running that is required during boot camp. You'll be constantly on your feet or running. Please see your PCP and attempt to get this healed before boot camp begins.
