12yr old w/chronic malaise, nausea, headache

My 12yo son has had an extensive workup for a host of problems.  In the past year he has developed, in sequence:  nonspecific stomach pain, headache, malaise that has become so bad he is falling asleep at the drop of a hat, and now nausea with vomiting.

Significant history: asthma that is very well controlled, he is on a low dose of inhaled steroids; nasal allergies controlled with inhaled medication, and anxiety (afraid of dark and spiders) controlled with therapy and an SSRI.  He had mono at age 8.  

He lives with both biological parents an his older brother.  He has had some unusual psychological stress as my husband is an Army officer and has recently been on an overseas deployment.  However, his symptoms did begin well before my husband left.

Tests have included all the usual suspects as far as blood tests, plus mono, swine flu, thyroid, lyme disease.  CT Scan without contrast was normal.  His headaches get a bit better when he rests in a quiet area, they occur around one eye, but they aren't incredibly painful as the physicians seem to think they would be if they were migraines.  I do have a history of migraines.  His fatigue is very worrisome.  We are a very athletic family and he went from running track to going to bed at 8pm.  He falls asleep in the car during the short drive to school.  Because of his past issues with very specific anxieties, I fear he is being written off.  While I don't discount the idea of there being some psychological component, I'm not sold on a healthy 12 year old who kept a 6:30 running pace alongside me 7 months ago then went to sleepovers with his friends turn into a sickly, pale kid who has more prescriptions than his grandmother being a psych case.

Ideas?
