child with chronic cough and allergies

My son was in the mountains at the end of July & developed a dry cough for a week. After that it became a wet productive cough. The cough almost always continues to the point of gaggging & either coughing up mucus or throwing up. He never had any other symptoms- no fever, no aches, his lungs are clear & the mucus is clear. After 2 more weeks of this type of coughing we went to the Dr. who confirmed my suspicion that it's likely allergies & that I hadn't given the allergy neds I tried a long of enough trial. She said his nasal passages are swollen & she could hear phlegm in his throat- but not the lungs. Well...today he says his tummy hurts. I'm thinking it's the post-nasal drip upsetting his tummy. Today when he coughed & spit up mucus there were small brown flecks & strings (about 1/2") mixed in w/ the mucus. COuld this just be from a very irritated throat after 3 weeks of coughing or blood in the nasal drainage that is sitting in his tummy & making him nauseated? I was just at the Dr today & then this happened tonight. Any thoughts?
