One more question

In a urine test when testing for Chlamydia and Gonorrhea, what if you didn't wash your penis off before filling the cup. I didn't notice the sign telling me to until I was done, and no one told me to do that. How much can that effect the results?

Nope, that's fine.  Its actually better to not do a clean catch for std testing.

I showered the night before. I took the test first thing in the morning, because of the two hours of not peeing before the test.

I've never heard of washing your penis off before you urinate into the cup.
If you showered that day, I wouldn't worry about it.
