Have you seen a doctor since the rape occurred? I would recommend a general check-up if you haven't had one yet. Tell them about the rape and about all of your current symptoms.
I would encourage you to discuss the rape with your boyfriend, since it appears to be impacting the relationship with him. Anything that affects the relationship should be discussed openly. Have you had an opportunity to discuss the rape with anyone? A trusted friend, a therapist, your doctor? Anybody? It might be helpful to you to get some feedback and support after what happened. Your doctor might be able to refer you to someone to talk to as well.
I would suggest at LEAST go get a regular checkup. I understand not wanting to tell your bf, especially if you're unsure, but get checked out! It doesn't look suspicious to your boyfriend because you should get checkups anyway, and if it's nothing, then you didn't spill the beans. But even if you get tested and everything comes out negative, I think you should tell your boyfriend because there's still a chance he could have something. I am really sorry about what happened. Just try to handle it responsibly so it doesn't end up even worse.
