As I said to another person on the forum, welcome to the club of men who have persistent UTI issues that baffle the docs. I'm in the same boat as you, my doctors are baffled, even though I've been given every antibiotic known to man.
At this point I don't think more testing is required as they most likely wont' show anything after the antibiotics you've taken. In addation, once you take the new antibiotics, you can be sure there won't be any STD's. Why you have persistent urethral discomfort is a mystery and may go away in time (I'm keeping my fingers crossed).

Sounds like you did all of the right things to get treatment. Although I'm confused when you say there's pain before and after peeing but not during? So there's constant burning pain?
Did they test/examine for a UTI? Have they ruled out kidney stones?
My urologist gave me Metronidaxole, Doxycycline were for any STD's or Prosatitis and also Cephalexin, I don't know what that was for? But he and my pcp said nothing in my body would live through these antibiotics, and I had the other tests too, now he and my pcp are baffled why I still have bladder and ureatha discomfort still. Should I go to the clinic again for more test after having 2 stds and a annual blood and urine test done, all in 1 month and still show negative?
There are many bacteria that will not show up on standard STD tests, that's why it's also important for them to do urine cultures, which I'm assuming they have. If they culture something out then they can treat you with an antibiotic that is effective against that bacteria.
Could it be another STD evrything else has tested negative, utrasound of bladder and kidneys, and urine and blood again, do they need to test for the exact bacteria infection, can other bacterias and stds slip through the testing?
These antibiotics will not cause a UTI and yeast infections in males is rare, but can happen when you have been on extended antibiotics. This definitely does not sounds like a yeast infection though.
What were your original symptoms before you were put on meds? When you say you're getting pain, what kind of pai n or discomfort? If it's in the bladder, you may have bladder infection. If you're having problems in the urethra, then if could be residual pain from the infection. If it's prosatitis, you may need a longer course of antibiotics. You should continue to follow up with the urologist at this point. Sorry we can't be much help but you have been seen by many docs who can give you a better idea of what's going. We are people on the internet who have never examined you and we are not doctors. d
