About 3 months ago I had unprotected sex. About a day later I experienced what look to be black a blue marks on the head of my penis. The head of my penis hurt for a few weeks. The pain is gone but the black and blue marks are still there. A few weeks later I noticed i had some rashes on my penis that look like little dots but they are not above the skin they are also still there. I also have a little pain on and off in my testicles and on the side next to my penis. I was tested about a month after I had the unprotected sex and it came back negative but I was wondering if this sounds like any symptoms of STD that you know of and maybe I tested too early or if I am just paranoid?

The symptoms you describe do not correlate with any STD.  The onset of STD symptoms almost never begin within a day or less of exposure. The symptoms you describe are really much more suggestive of bruising or other effect of sex but not an STD.  The negative tests you have had would seem to confirm this.
As for the persistent dots, discolorations and occasional testicular pain, I would suggest that, if they bother you, seeing a dermatologist.  If not, just let them be and I suspect they will go away by themselves.  Unless they persist they are almost certainly not something to worry about.  Hope this helps.  EWH
