noclue: I stand by my replies above. I believe you have no STD and never did. It is not syphilis, ureaplasma, LGV, or adenovirus, and genital TB is exceedingly unlikely. If you have not done so, please do the research I suggested on chronic pelvic pain syndrome and discuss it with your doctor. I have will have nothing more to say.
tilly: Some of what you say is consistent with standard advice, but that doesn't mean it is well documented. These aspects of GC/CT testing have never been studied and I stand by my comments. I will be happy to discuss it further if you would like to communicate by email.

The pain felt like someone was squeezing (not a death grip though) my testicles for about 7 days. It was hard to say but I think most of the pain was on the left side but since the initial pain subsided the tenderness and discomfort has been primarily the left side. Right now the right side of my mons pubis appears swollen and the vas deferens (I assume) is tender and aches.
The epididymitis symptoms did not manifest until after I visited the first doctor. To me it appeared to start out more as Orchitis but by the time I visited the second doctor the testicle swelling and color had decreased but the epididymis was still tender and swollen. Both the 3rd and 4th doctor felt it was epididymitis after examining the left testicle. Where the chord attaches to the testicle is now hard and pronounced.
As far as urethritis, It didn't burn when I urinated but always felt like I needed to go every 30 minutes or so. I also had the constant feeling like there was urine about to come out of the urethra (kind of tickling feeling). I never had any discharge. The first couple days after the encounter my kidneys also felt sore and I felt an internal warm sensation around the bladder.
I didn't get a copy of the 1st urinalysis but the 2nd said 0-2 WBC/HPF, 5-20 RBC/HPF, Few Bacteria, OCC Epithelial Cells. The 3rd said 3-5 WBC, 0-2 RBC, Bacteria (illegible I think NA), Epith Cells 4-8.
It really concerns me that my inguinal glands have been swollen now for almost 3 weeks and I get an occassional burning sensation in the upper thighs and buttocks...lymph drainage.
What about syphilis, mycoplasma/ureaplasma, LGV, adenovirus, or even genital tuberculosis?
the advice we give in the clinic i work in (im a sexual health nurse!) is that tests do not become positive untill 2-3 weeks after sexual contact/exposure for chlamydia! that is the advice from our lab & our professor.
urinating affects the quality/reliability of the slide result on the day if looking for nsu/ngu, we advise men do not PU for 2hrs prior to swab.
GC can be seen sooner than 2 weeks under the microscope, and usually male patients are symptomatic, discharge, dysuria....
On re-reading your question, I might have underestimated the severity of the testicular pain you had initially. If the testicles really were overtly swollen, with overlying redness of the scrotal skin, it is conceivable you had epididymitis. However, epididymitis is rarely bilateral; and sexually acquired epididymitis is unusual without overt evidence of urethritis and/or positive test for gonorrhea or chlamydia. Did your initial doctor make a definite diagnosis of epididymitis? And test your urine for non-STD bacteria?
I don't agree entirely with tilly1504. To my knowledge, there has been no reported research on how quickly chlamydia and gonorrhea nucleic acid amplification tests (the urine-based tests in common use) become positive. Most likely it is quite fast. And recent urination probably has little if any effect on test reliability, despite common advice along those lines. In any case, lack of response to doxycycline is strong evidence against chlamydia or gonorrhea.

The 1st chlamydia & GC test would have been too soon to tell if you caught these from si 2days before,can take 2weeks to get positive chlamydia test from contact. But does tell you that you didnt have either prior to that partner. The fact you pee'd may have hindered the result to as you said, need to not pu for 1 1/2 to 2 hrs prior. Maybe you need alternative antibiotics? although you seem to be having a good range!
Prostatitis isant necessarily caused by an sti.

I fear you will be disappointed by my response. It is rare that a distant, online source can be helpful when someone has seen several health care providers without a clear diagnosis. Your symptoms really were not highly suspicious for STD to start with, regardless of the timing with the sexual exposure you describe. Some of them are consistent with anxiety and/or the chronic pelvic pain syndrome (which used to be considered a form of prostatitis). You can expect that the urologist also will find no STD or any other physical explanation for your symptoms.
To the specific questions:
1) There is no reason to doubt the gonorrhea and chlamydia test results.
2) Yes, you can be sure you don't have trich.
3) Epididymitis doesn't cause the mild sort of testicular pain and tenderness that you seem to have had. Prostatitis rarely if ever is caused by any STD.
4) There is no significant risk of "irreversible damage". I doubt you have anything that will ever seriously harm your health or that of a sex partner. You can expect that the urologist will confirm this.
You might read about chronic pelvic pain syndrome. Google that term, and start your reading with the excellent Wikipedia article. Also read the useful information from the Stanford University Department of Urology.
In any case, don't worry about an STD.
