Your symptoms likely are a cause of anxiety. When I had an episode similar to yours where I believed I was exposed to HIV, everything that possibly could have hurt/ached bothered me. The instant I got my negative result back, everything went away! :)
Not being a doctor myself, I don't want to go in to HIV symptoms or tell you anything else other than when I went through what you did, (and even now slightly), feelings of anxiety/guilt seemed to cause most of the upset stomach/"out of it" feelings that I had.
All I can say is that the fact you used a condom (presumably correctly) reduced your risk exponentially of anything that you seem to be worried about. There are some posts by the doctor about similar cases that you might want to read until you get a specific response that may help:
