Yes, this could be genital herpes. Genital warts and gential herpes are both STDs but are caused by different viruses. Either way, you do not need to worry about this, whatever it is, spreading to your face. You should however get yourself checked by your own helath care provider, as I have already stated. EWH

The timing and description of your lesions does not suggest genital warts at all. If this were genital warts, the lesions would not have scabbed and gone away.
The lesions you describe, starting 3 days after sex as little pimples/water blisters which then broke open and then scabbed over and resolved is highly suggestive of genital herpes. If the lesions have healed at this time, you cannot pursue diagnosis with the test of choice which is a culture or PCR test. Should these lesions re-appear in the future, that is further evidence that this could be herpes. Should they re-appear, please try to get a culture or PCR test of the lesions as soon as possible after they appear. This is the diagnostic tests of choice.
Alternatively, you can pursue diagnosis with a blood test however it make take time for a blood test to become positive. At about 2 weeks following the appearance of lesions, about half of blood tests for HSV will be positive. For the remainder to become positive may take up to 4 months.
If this was not herpes, then you indeed may have had an outbreak of eczema on your penis. This does happen and, as you note, you have had other eczematous outbreaks.
To summarize - herpes is a possibility. To evaluate this, a blood test may help although it may take time for the test to become positive.

while i was waiting for a response i noticed this in the genital warts symptoms

* Raised, flesh-colored lesions on the genitals, anus, or surrounding skin
* Cauliflower-like appearing growths around the anus or genitals
* Increased dampness or moisture in the area of the growths
* Itching of the penis, scrotum, anal area, or a vulvar itch
* Increased vaginal discharge
* Abnormal vaginal bleeding (not associated with a menstrual period) after sexual intercourse
