Can a complex cyst on your thyroid gland cause pain? Also, could a comlex thyroid cyst cause an SSEP to be abnormal?

I have had 24/7 pain for over a year on the left side of my head, neck and shoulder. I just found out I have a cyst. Can a complex thyroid cyst on the thyroid gland cause pain? Also, an SSEP test came back abnormal. Could a complex thyroid cyst cause an SSEP test to be abnormal?

the cyst is a little more than 1cm

It can cause either or both; 1 cm is small size but if location is close to nerve it can irritate it [possible during head rotation, neck extension etc]

it also says, "a few septations present in the structure" do you know what that means??

It means that the cyst has separated compartments in it.

Do you know what causes the septations to happen? Does this increase my chance of this being cancer?

Complex cysts have the same chance of being malignant as the solid nodules, about 10%; for the last question the medical professional who can access the patient may give better answer, not just general guessing..
