The diarrhea is also a consequence of taking long term antibiotics. The normal bacteria that reside in your GI tract are wiped out by the antibiotics often causing diarrhea. As I see it, as long as you remain well hydrated and the fetus continues to develop normally, the current regimen of antibiotics are safe and necessary. Lets prey they are effective and you have a good outcome.
