Pain in penis

Three to four weeks ago I tested positive for Chlamydia. I was treated with Doxycycline and 1 gram of Zithromax. I tested negative for Chlamydia, but still had burning upon urination, itching, pain in my testes, pain in the pelvic area, and some pain in the back and joints. I returned to my M.D. where he told me I had a prostate infection, gave me 7 days of bid Cipro and 14 days of bid Doxy. I am 6 days into this second round of treatment and I still have symptoms. They are not as pronounced, but they are still present along with a new found dull pain on the tip of my penis. I have a history of prostate problems and a family history. However, I am only in my 20s. I am worried about any other complications. Any advice you had would be appreciated.
Also, I have only had three partners and two were in the the past 7 months. I developed my symptoms within 14-21 days of sex with one of them who then tested negative for chlamydia. I had no sypmtoms prior to sex with her. What is the probability of a false negative? What could have happened? I thought she was lying, but she showed me the test.

Prostatitis can sometimes take 4-12 weeks of antibiotic therapy.  

Further evaluation can be done with a prostatic massage with subsequent analysis of the prostatic fluid.  A transrectal ultrasound can be considered to image the prostate to rule out any abscess.  

If infection has been ruled out, a cystoscopy can be considered to look for any anatomical abnormalities that may be causing your symptoms.  

These options can be discussed with your personal physician.
