Your posting is a little unclear.
I don't know what "little higher" refers to.
I also don't know what you mean by a "kidney stone test". Are you referring to ultrasound or some other diagnostic imaging, or some form of biochemistry test? I don't know of a single biochemistry test that can determine if there are kidney stones or not.
Having said that, here are my thoughts. I would be concerned about the prostate and/or prostate cancer, despite your indication that the "PSA test is normal". The PSA test is not foolproof and there are false negatives. As well, ideally the PSA ought to be compared to previous baseline results. Therefore, while the result may in and of itself be still within normal limits, if it is higher than previous results (and thus showing a trend upwards), a problem with the prostate should not be ruled out of the differential diagnosis.
Other possibilities are stones in areas other than the kidneys, such as the bladder. The bladder probably should be scoped to rule out stones or a growth in the bladder.

Since you are having microscopic hematuria, so definitely its cause needs to be probed. Microscopic hematuria can be due to urinary tract (bladder) infection, swelling in the filtering system of the kidneys ,stone in bladder or in a kidney, blood disease, like sickle cell anemia, certain medicines and tumors in the urinary tract.
You have already undergone cystoscopy which has ruled out most of the cases. I suggest you to get done an ultrasound abdomen to look for any kidney stone and blood tests for sickle cell anemia.
