It would be unlikely that the lotrisone cream would have led to urethritis.
STD is possible. If the urethral swabs come back negative, you can consider evaluation of the prostate - which can lead to the symptoms. A thorough digital rectal exam can be considered, and any fluid expressed can be sent off for analysis and culture. You can also consider a transrectal ultrasound to image the prostate.
Regarding Reiter's syndrome - this is a rheumatological disease that is associated with urethritis, conjunctivitis and arthritis. One test that may be suggestive would be an HLA-B27 tested via the blood.
