Urinary Stones Possible

I'm a 31 year old male in generally good health. About two weeks ago I had a minor, dull pain in the pelvic region. It only lasted a few hours on and off, this was then followed a day or so later by pain and irritation at the end of my penis. All symptoms came and went for about a week. Then I had general pain throughout my abdomen for about two days and then more severe pain in what felt like the top portion of my testicles. The pain in my testicles, like the other symptoms, came and went for three days.
I was checked by my doctor who gave me a digital exam and said my prostate was fine. He examined my penis and said I didn't have any signs of an STD. I insisted on STD testing but they only tested for Chlamydia Trach. (spelling?), which came out negative. My other urine tests came back normal. I went to the urologist who examined me again and said he didn't think I have an STD but may be passing stones or may have a infection. He prescribed Tetracycline which I have been taking for three and half days. Results are mixed. The penis irritation is still present but comes and goes. The testical pain is gone. Off and on I still have slight lower back bain and slight pain in my lower abdomen pointing in a V toward my pelvis. I feel warm/flushed in the armpits and sometimes along my inner thighs.
Would the stones cause the irritation at the end of my penis? Could I have another form of Chlamydia which requires a different test? Or is there another possibility. Thank you.

Dear Max,
Kidney stones typically present with flank pain, nausea, vomiting, and constipation. Fever and chills are also possible as is blood in the urine. Pain from a stone passing from the ureter into the bladder can be referred to the tip of the penis.
We suggest an evaluation with a physical exam checking for tenderness over the kidneys, a urinalysis checking for blood or infection, and possibly an IVP x-ray of the kidneys and ureters to localize any obstructing stone.
