For the fungal infection, eat probiotics and reduce or completely eliminate the intake of complex sugars:white bread, carbonated drinks, alcohol, but maintain a healthy died in order to boos your immune system. If you can get your hands on a type of yogurt called kefir start drinking it, it does wonders for the fungus.
As for the rest of the questions:
If your bladder is not emptying completely it can be 1 of two reasons:
swollen prostate, or swollen bladder wall due to the infection: when the bladder is attacked it swells and the inner layer cells sacrifice them self in an effort to contain the infection, and then the muscle due to the swelling will not be able to contract and expel urine completely.
If the prostate is swollen then it impedes the flow of urine through the urethra. For firm diagnosis you need an ultrasound from a urologist. I suggest you go ahead and do that sooner than later.
M.Genitalium lacks a cell wall so macrolides: azithromicin are the therapy of choice, in order for you to know how to proceed, ask your doctor for: prostate fluid culture, and a urethral swab for m.genitalium(micoplasma). In case of prostatitis you need to know which bacteria caused it so that you can use the right antibiotic.
Do not take antibiotic in your own: as that is how bacterial resistance is developed!!! And a whole another set of problems for you to resolve.
And stop reading online about the side effects of some antibiotics because the side effects of M.genitalium are far worse to that is a calculated risk.Stop heavy physical activity during the treatment and you will be fine.
And last but not leas: These genito-urinary infections are very persistent so sometimes multiple or prolonged courses of the right antibiotic are required, do not lose hope keep high spirits and take care of your immune system you are going to resolve it. Just a friendly note: HSV IgM tests are notoriously unreliable and are no longer recommended by the CDC. There's lots of information out there about how unreliable the IgM test is if you look around.
I had a false positive from an IgM, and there are many, many people who've had similar experiences. I ended up getting a Western Blot test through the University of Washington (best test out there) after the required incubation time (I believe it's 3 months) and it came back negative.
The IgG tests are definitely better, but you have to wait some time for those too. From what I gathered (because I was put on Valtrex for a week as well), this does affect the time it takes before you would be detectable with the IgG test.

Just to update: I tested for all the STDs.
Came back positive for Mycoplasma & HSV IGM. Rest were all negative.
HSV 1/2 IGG was negative but then again, I think I did the test too early (16 days from exposure)
Doc prescribed Zithromax (500mg per day for 2 weeks) & Valtrex (500mg x 2 per day for 1 week).
I completed the above meds last week.
Now, I have read online that you are not supposed to take any anti-viral meds (Valtrex) till your IGG is confirmed positive as IGM can be false positive. My Doc kept insisting that the virus is active and infectious and I need to take Valtrex. So, I just went ahead and took Valtrex for 1 week.
Is there any harm since I have taken Valtrex for 1 week?
If anyone knows of any consequences, please let me know.
Go and test, chlamydia, micoplasma, ureaplasma. Herpes incubates in about 4 days and you will notice blisters.What you are describing is bacterial.
Depending on the first test you have done, most likely the bacteria was not proliferated to be detectable on the test, aslo make sure you get a urethral swab the sooner the better.
And just for your peace of mind do test hiv 1 and 2 plus syphilis and hep b.
