Hey I have the same exact thing and wouldnt have noticed it if I didnt feel it one day...
How did you find out it was a ingrown hair? I feel it attached to my shaft under the skin about pebble size and no pain at all...Is this what you had? Because it seems to far away from where my hair grows being thats its attached to my shaft hidden by my sack...Please advise......
Apparently it was an ingrown hair. I was finally able to see the doctor.

it's actually not attached to the skin at all. it is on the shaft that is covered by the skin. it is under the skin. and it doesn't hurt. it doesn't seem to be puss filled as a cyst would be. it's more like a very small pebble. it can't even be seen. i would never have noticed it if i hadn't felt it in there.
and it's definitely not an STD. (there has been no way for me to contract one)

i should add that it is under the skin and on the actual internal shaft of the penis. it does not hurt at all.
