hi im a liitle fustrated at this point , i have the HPV infection  ive gotten the ward warts remove once already and have more that have grown in . for a year now , ive been having pain in the tip of my penis including the opening . i have this discolored spots and one of them is elevated and painful(doesnt look like a wart ). i have no discharge of puss or blood , the pain is a burning sensation that some time goes up to my testicles lower back and stomach. the urologist i was seeing  said my urine was clean and even used the scope to check for any growthes or blockage on the insideand that came up negative also . some time i have frequent urinination . he has put me on antibiotics and still no relief in pain. what can this be ?

I can well understand how these warts and the difficulty eradicating them can be upsetting.
As to your burning pain, it does not sound to be an infection and the distribution (scrotum, back, abdomen) is also not consistent with a stricture or and infection. I would consider a pinched nerve in your spine if the pain is primarily one sided, though certainly it could be a two sided problem. If  the neurologist cannot find anything, then I would look to an emotional cause and treat you with a mild anti-anxiety medication or an antidepressant.
