What is it?

I was told by my endocrinologist's nurse that I have an autoimmune thyroid disease, however, they tell me it's neither Grave's nor Hashimoto's, which leaves me a little confused as to what's going on.  My hormones are normal with elevated peroxidase antibodies(467) and multiple nodules.  My questions are: Does this mean my immune system is weak or how does that work and what exactly is it I have at this point, the pre-cursor to Graves or Hashimotos or something else, and is it safe to start taking allergy shots at this point?

You have auto-immune thyroid disease with "normal labs" -- usually this is a pre-cursor to hashimoto's and defining a normal TSH is important here (>3 is abnormal in my mind).

Immune system is not otherwise weak in most cases.  Depending on the allergy symptoms, it may be related to the thyroid antibodies -- hives/itching sometimes improve with levothyroxine (ie synthroid) treatment even with normal baseline TSH.  Also selenium 200mcg/day can decrease antibody levels (seems to be true for hashi or graves).  Allergy shots would not be contra-indicated by having thyroid antibodies but talk to your allergist about these issues as well.
