Previously Unrecognized STD?

Had unprotected sex in the developing world 3+ months ago with a high risk partner. 4-5 days after, I experienced burning in the genital area, flu-like symptoms, irritation at the tip of my penis. Days later, I saw a single red dot on the inside of my mouth, while intermittent burning continued, and I saw what looked like the formation of an irregularly shaped ulcer 4-5 mm in diameter. I immediately thought syphilis, but the ulcer remains a shadow of itself, never fully materializing. No pain, no pus, no discharge. Just burning. a month and three months after this occured I've been tested for syphilis, herpes, aids, gon, HIV, chlamydia, etc., all negative. My doc gave me some antibiotics (dox.) which actually alleviated the burning, and gave me the impression, for a hot minute, that the ulcer would go away. But the antibiotics have run out, the burning returns, the ulcer remains, and the tip of my penis is still irregular-- one side appears puffed up often, especially when I wake up from sleep.

I've looked up and down for any hint of an STD that has these symptoms but is not one of the above STDs, and have found none. I'm puzzled and, though I've considered that some symptoms might be psychosomatic, the ulcer on my penis' head is definitely real, as is the burning. Did I bring home a new bug? Any and all help would be appreciated.

You should get your prostate checked.

The spot in your mouth - no idea.  But your doc should see all of your symptoms.
