Possible causes of pain

I am a male 28 and about 6 weeks ago I had unprotected sex with a woman.  1 week later, to ease my mind, I had a STD panel done that test for the major STDs, plus I had an early detection test for Herpes.  Everything but he HSV-1 came back negative.  I have had cold sore since I was 10 probably.  After the test (a day or two), I started having some pain at the tip of my penis. It is a sore aching pain that is tough to describe.  I had no burning during urination, no discharge, and no other physical signs of an STD.  However, it had me worried so I went to a doctor and also retook all the previous STD test I mentioned.  The doctor visit and tests were at 3 weeks and 4 days after the encounter.  Doctor said he saw nothing wrong with a visual inspection, and a few days later the test, all but the HSV-1, came back negative.  The pain I had, seemed to go away about 2 or 3 days later.
At 6 weeks the pain at the tip of my penis seems to have returned.  It seems a bit more intense this time.  I see no physical signs of anything expect maybe a very slight redness running in line with the opening ot my urethra.  No discharge, no bumps, swelling, or burning within the penis or urethra while urinating.  It seems the pain is more on the outside I think.  I guess the pain could be descibe as a burning but not due to urinating.  I have called the testing center and they say they are as positive as they can be that it is not an STD related issue, but what could have caused this and is it just by chance it happens after a sexual encounter.  I guess my question is, could the test have missed something and if not, what else could cause this?

The only thing I can think of is prostatitis.  Have you had a prostate exam?

Thank you for your quick response.  I have a couple of more questions for you.  
No, I have not had a prostate exam.  From your comments I assume you are ruling out any kind of STD.  Did I allow enough time between the encounter and testing for the test to be accurate?  What other symptoms of Prostatitis should I look for?  Should I go to a GP for this exam.

For the stds that could cause symptoms like this, yes, you waited enough time.

Your GP can do this exam, and might end up referring you to a urologist if they find anything.

The symptoms of prostatitis vary, but you might have pain in your testicles or anal area, pain with urination, pain or redness at the tip of your penis, discharge, pain with bowel movements, difficulties with erections, etc.

You probably wouldn't have all of those symptoms, though.

Thanks again for your response.  I have been feeling a pressure in my testicles that last couple of days.  Not to painful just a little uncomfortable.  I guess this is consistent with your symptoms mentioned.  Is this something that I can pass on to a partner in some form, or do you feel I safe enough to resume sexual activity.  I have a long time partner that I have been faithful with for many years except this once and we of course are not usually using protection.  I have had negative test twice now and would like to resume my relationship without worring about passing anything on.  I guess I just need some reassurances that I not putting her in any danger with my mess up.  This is my main worry.

If you have prostatitis that isn't caused by an std, then no, you can't pass it to your partner.
