Foul odors in pet's ears are either yeast or bacterial infection or a combination of both.  Much of the time ear infections are secondary to environmental or food allergies, or swimming.

It would be best to have his ears checked by a vet who can perform a cytology, and/or a culture and sensitivity on the ear discharge.  Lately, the culture and sensitivities that I have performed have yielded surprising results, and the infected dogs, not only required topical ear medication but also required oral antibiotics or anti-fungal medications.
