Obviously, this is a very complicated history. It is likely that you have a throat infection, that may be viral, bacterial or possibly fungal (not as likely, unless you are on other medications that might affect the immune system). For this, I would get back to your physician who prescribed the Amoxicillin. An examination and possibly a throat culture might be of help. Throat rinsing is fine if it makes you feel better. It is possible that this is a sinus infection from what you have described and Amoxicillin might not work for that type of infection. Some of the symptoms you have described can be due to the infection. Others may be related to changes in the cyst.
Your best advice is to go back to your physician and have a thorough examination to sort out the problems.
