It sounds like someone is scared about those EKGs. I would talk to your base chaplian and explain your concerns; you would be surprised what a base chaplain is capable of getting accomplished. The PFT is a breathing test and I can't see any real danger in doing that test. It's not a test where they are running him on a treadmill. You need to know EXACTLY what those EKGs said. He should not be deployed if there are serious heart problems. Go and talk to your base commander and ask for his help!
I would make sure he was thoroughly checked out before he is deployed or runs the PFT. You probably need to go personally back to the hospital with whatever paperwork you have and make sure they put the referral in the computer. I would not take no for an answer. If you have to go higher up the chain, I would. This is your husband's life and until you find out why he had this problem I would not leave a stone unturned. The squeaky wheel gets the grease, be the squeaky wheel.
