Chemical Pregnancy suspected though no AF as yet

My AF cycles are normally 37 to 40 days and have PCO so cant quite predict my ovulation. MY AF started on June 13, 2009 and I got a positive on my HPT on July 30, 2009. I took that HPT as i had severe unbearable cramping a night before and wanted to take some strong meds. So tested to just confirm. Though my positive on the HPT was not very strong but clearly visible. I went to my Gynae and she did a TVS where she cold not see a sac so told me to wait. After three days my HPT started showing negative and i have been spotting eversince with this very strange very light brownish discharge. I went in for a TVS again and the doc saw a linear structure which she called blood instead of a sac. So she assumes that its a chemical pregnancy for me. My Beta test also showed 50 only today. So what does this mean? Am I surely not pregnant anymore? Should i loose all hopes for this time?
